In the wake of the housing market crash, the heyday of the inflated California suburban tract home may be a thing of the past. (CNN) ? A sniper who ambushed volunteer firefighters in upstate New York on Monday, killing two and seriously wounding two others, left a note saying he hoped to burn down his neighborhood and kill as many people as possible, police said Tuesday.
A charred body, believed to be his sister?s, was found in the burned house she shared with him Tuesday, police said.
William Spengler, 62, used a Bushmaster semiautomatic rifle, the same kind of weapon used in the assault on Sandy Hook Elementary School, Webster Police Chief Gerald Pickering said.
?He was equipped to go to war,? Chief Pickering said.
The shooter, who was convicted of killing his grandmother decades ago, was found dead of a self-inflicted gunshot wound hours later.
Pickering, at a news conference Tuesday, read a sentence from the three-page typewritten note that detectives believe Spengler?s left behind: ?I still have to get ready to see how much of the neighborhood I can burn down and do what I like doing best ? killing people.?
The note indicated Spengler?s intentions, but not his motive, Pickering said. The rest of the contents will not be made public because it is evidence in a criminal investigation, he said.
There is ?all kinds of speculation? about why Spengler wanted to destroy his neighborhood and kill firefighters and residents, Pickering said.
One theory is that he was upset about a donation his mother, who died in the past year, made to the fire department, he said. Another theory is there could be a connection to his arrest in the killing of his grandmother, he said.
?Motive is always the burning question and I?m not sure we?ll ever really know what was going through his mind,? Pickering said.
Spengler was convicted in 1981 of first-degree manslaughter in the death of his grandmother and had been released on supervised parole, Pickering said.
It will be a challenge for the medical examiner to determine if his siste r? 67-year-old Cheryl Spengler was killed before the fire was set because it was a ?raging inferno,? Pickering said.
Spengler?s former neighbor, Roger Vercruysse, said that Spengler was a nice guy who used to come over to Vercruysse?s sister?s house for holiday parties and would wave to the family from his front porch, where he often sat during the summer.
?He?d come to our house, we used to have picnics,? he said.
Spengler was especially attentive to his mother, who passed away in October, Vercruysse said, visiting her every day in the nursing home where she lived until she died.
?He loved his mama,? Vercruysse said. ?He always talked about his mother.?
Spengler did not share the same closeness with his sister, with whom he shared his home, Vercruysse said.
?He told me he hated his sister and never could tell me why,? he said. ?I?d always wave to the sister, but she was not friendly.?
Firefighters from the Rochester-area town of Webster responded before 6 a.m. Monday to a 911 call, reporting a fire that Spengler is believed to have set, when the gunfire began, Pickering said.
?This was a clear ambush on first responders,? he said. Spengler was firing from ?a natural depression? against a bank and a tree, he said.
An off-duty police officer, who happened on the scene, returned gunfire and sheltered firefighters with his car, Pickering said.
?Had the police officer not been there, more people would have been killed because he immediately engaged the shooter with a rifle,? he said. ?Essentially, it was a combat condition.? Investigators won?t know until after an autopsy if any of his shots hit Spengler, he said.
Officer John Ritter of the Greece, New York, Police Department, suffered minor shrapnel wounds but was released after treatment at a hospital.
The two wounded firefighters were in stable condition after surgery Tuesday, Pickering said Tuesday morning. They were being treated for ?serious injuries? in intensive care at Strong Memorial Hospital in Rochester, New York, he said.
Seven houses were destroyed and several others damaged by the fire, which investigators believe spread from a car parked next to the home where they believe Spengler lived, Pickering said.
Authorities do not know how Spengler obtained the Bushmaster rifle, .38-caliber revolver and 12-gauge shotgun he used, Pickering said. As a convicted felon, Spengler was not allowed to legally possess weapons.
In chilling audio heard over a scanner Monday, a West Webster Fire Department firefighter reported ?multiple firemen shot? ? including himself, with wounds to his lower back and lower leg ? and ?shots still being fired.?
?I?m pretty sure that we have two DOAs? ? the term for dead on arrival ? ?on the street,? the wounded firefighter said. ?? They?re down and not good.?
For several hours after that, the threat of gunfire stopped firefighters from battling the blaze and forced police SWAT teams to evacuate 33 people in the neighborhood of small waterfront homes.
The fire destroyed seven houses. It was under control by 2:30 p.m. ET, but authorities weren?t able to get into any of the homes. Pickering said it?s possible that more victims could be inside.
Lt. Michael Chiapperini, a firefighter who died at the scene, was a veteran of the West Webster Fire Department and a police lieutenant. He?d been named Firefighter of the Year just two weeks ago. And not long before that, he had volunteered to go to Long Island to help those suffering after Superstorm Sandy, New York Lt. Gov. Bob Duffy said.
The other slain firefighter was Tomasz Kaczowka, who was also a 911 dispatcher. He?d been with the West Webster Fire Department for just more than a year, department spokesman Al Sienkiewicz said.
The shooting occurred amid a renewed gun control debate after the December 14 elementary school massacre in Newtown, Connecticut, that killed 26 people, most of them children. The gunman in that case, Adam Lanza, also killed his mother and himself.

NEW DELHI - Russian President Vladimir Putin is in India for talks intended to help cement Russia's position in the growing Indian market and reinvigorate political ties.
Following meetings Monday between Putin and Indian Prime Minister Manmohan Singh, Moscow and New Delhi are expected to sign agreements on trade, science, education and law enforcement.
While the volume of Russian-Indian trade has risen sixfold since 2000 and is expected to reach $10 billion this year, the growth has slowed in recent years. And even though India remains the No. 1 customer for Russia's arms industries, Moscow has recently lost several multibillion-dollar contracts to Western weapons makers.

PESHAWAR, Pakistan (Reuters) - Taliban Islamic militants bombed a political rally in Pakistan's northern city of Peshawar on Saturday, killing nine people including a provincial minister, officials said, the latest in a string of high-profile attacks.
The provincial minister for local government, Bashir Ahmad Bilour, died of his wounds at Lady Reading Hospital, the hospital's chief executive Arshad Javed said. Police official Ibrahim Khan said one policeman had been killed and several were among the 30 people injured.
Taliban spokesman Ihsanullah Ihsan claimed responsibility for the attack and said the insurgency would continue to target the Awami National Party, the largest political party in the northerly Khyber Pakhtunkwa province.
The bombing follows last week's attack on Peshawar airport, when nine people including five attackers died in a car bomb, rocket and gun attack.
This week, nine polio vaccinators were shot dead in the southern city of Karachi and in and around Peshawar.
The Taliban says it was not responsible for those killings, although Taliban commanders have repeatedly condemned the polio vaccination drive as a plot to spy on or sterilise Muslims.
Army officials told Reuters recently that Hakimullah Mehsud, the official leader of the Pakistani Taliban, had lost the trust of his fighters and surrendered operational control to his deputy, Wali-ur-Rehman - a claim denied by the Taliban.
It is not clear if the uptick in violence is connected to turmoil within the leadership.

LONDON (Reuters) - Britain needs to introduce legislation that could break up banks if standards slipped because current reform proposals fall short of what is needed, an influential parliamentary panel said.
The Parliamentary Commission on Banking Standards also said the government could set tougher rules for how much leverage banks were allowed, adding the committee itself would consider next year whether to propose banning proprietary trading.
The PCBS said on Friday banks should be allowed to sell simple derivatives within their ring-fenced operation, which had been a point of contention.
Britain, going further than most countries in pushing through change, is forcing banks to separate, or "ring-fence", their domestic retail arms from riskier investment banking.
"The proposals, as they stand, fall well short of what is required. Over time, the ring-fence will be tested and challenged by the banks," PCBS chairman Andrew Tyrie said.
"That is why we recommend electrification. The legislation needs to set out a reserve power for separation; the regulator needs to know he can use it."
Britain wants to prevent a repeat of the need for taxpayers to bail out lenders, as happened in 2008 with a 65 billion pound double rescue of Lloyds Banking Group and Royal Bank of Scotland.
The PCBS, asked to assess government plans before their introduction next year, said banks had to be discouraged from gaming the new rules for the ring-fence to succeed.
"All history tells us they will do this unless incentivised not to," Tyrie said, adding politicians could be lobbied to put holes in the ring-fence.
"Additional powers are essential to provide adequate incentives for the banks to comply not just with the rules of the ring-fence, but also with their spirit," the Commission said in its 146-page report.
A Treasury spokesman said it would study the report and respond when reforms were brought to Parliament early next year.
"MORE NEEDS TO BE DONE"
The PCBS was set up after Barclays was fined for rigging global interest rates and banks were slammed for a series of mis-selling scandal.
Tyrie said the market rigging and corruption shown this week at Swiss bank UBS "beggar belief. It is the clearest illustration yet that a great deal more needs to be done to restore standards in banking."
Among plans to rein in risk-taking is a cap on leverage, which Britain plans to set at 33 times banks' capital - weaker than an original proposal for a maximum of 25 times.
The PCBS said it was "not persuaded by the government's relaxation" of that leverage rule, adding the future regulator, the Financial Policy Committee, should set the leverage cap.
Tyrie said it may also be appropriate for Britain to block banks from any proprietary trading - known as the Volcker Rule in the United States - and the PCBS will take evidence on that early next year.
The cross-party commission, which includes Justin Welby, the next Archbishop of Canterbury - the Church of England's most senior bishop, has spent the past three months deliberating the reform plans, taking evidence from the bosses of major banks as well as regulators, politicians and central bankers.
It said it was concerned too many reforms will be left to the discretion of the future regulator, and said the power to force bondholders to take losses when a bank hits trouble should be included in primary legislation.

The deal comes as Europe's fourth-biggest economy labors to become more competitive under a reform agenda set by technocrat Prime Minister Mario Monti, who is due to step down on Friday before general elections seen in February.
"We are convinced that Italy will exit the crisis," Nani Beccalli, president and chief executive of GE Europe, told reporters on Friday. "There are undoubtedly hurdles linked to red tape. But the strategic value of the deal is so big (it would offset other issues)", Beccalli said.

The U.S. group will not be buying Avio's space unit, which the Italian government considers strategic. The unit, which is expected to make sales of between 280 million euros and 285 million in 2012, will remain for the time being under the control of Cinven and Finmeccanica.
Avio's revenue in the aviation sector was 1.7 billion euros in 2011, with more than 50 percent derived from components for GE and GE joint venture engines.
Cinven had bought Avio in 2006 for some 2.6 billion euros.
Under GE's ownership, Avio will invest 1.1 billion euros over the next 10 years, company executives said.
The GE deal comes after a planned initial public offering for Avio was scrapped earlier in 2012 because of weak market conditions.

WASHINGTON (AP) ? President Barack Obama says he'll press ahead with Congress to prevent across-the-board tax increases set to strike taxpayers Jan. 1 after House GOP leaders unexpectedly put off a vote on legislation calling for higher rates on million-dollar earners was abruptly scrapped Thursday evening.
The measure "did not have sufficient support from our members to pass," House Speaker John Boehner, R-Ohio, conceded in a brief statement.
At the White House, Press Secretary Jay Carney said that Obama's "main priority is to ensure that taxes don't go up on 98 percent of Americans and 97 percent of small businesses," citing statistics associated with Obama's campaign promise to increase top tax rates on household earning more than $250,000 a year.
"The President will work with Congress to get this done and we are hopeful that we will be able to find a bipartisan solution quickly that protects the middle class and our economy," Carney said. Pointedly, the statement didn't say whether Obama would work with Boehner to revive stalled talks with Boehner or turn to the Democratic-controlled Senate to try to salvage the situation.
Boehner's attempt to tactically retreat from a longstanding promise to maintain Bush-era tax rates for all was designed to gain at least some leverage against Obama and Senate Democrats in the fiscal cliff endgame. Thursday's drama was a major personal defeat for the Speaker, who retains the respect and affection of his tea party-infused conference, but sometimes has great difficulty in getting them to follow his leadership.
Boehner's Plan B was crafted to prevent tax increases set to kick in on Jan. 1, 2013, on virtually every taxpayer. But it also would have provision that would have let rates rise for those at the upper income range ? a violation of long-standing Republican orthodoxy ? triggered the opposition of anti-tax lawmakers inside the party.
The hope was that successful House action on the measure would force Senate Democrats to respond. But Senate Majority Leader Harry Reid, D-Nev., made is clear that Plan B would have been dead on arrival in the Senate.
"Speaker Boehner's plans are non- starters in the Senate," Reid said.
Boehner announced he would move to Plan B after with testing the waters with fellow Republicans regarding a possible pact with Obama on tax increases of $1 trillion ? including the breakthrough proposal on higher tax rates ? and finding them not very receptive.
Thursday's events leave little time for Obama and bruised lawmakers to prevent across-the-board tax increases and deep spending cuts from taking effect with the new year. Economists say the combination threatened a return to recession for an economy that has been recovering slowly from the last one.
The House will not meet again until after Christmas, if then, and the Senate is expected to meet briefly on Friday, then not reconvene until next Thursday.
In his written statement, Boehner said the House has previously passed legislation to prevent all the tax increases from taking effect, and noted that earlier in the evening it had approved a measure to replace across-the-board spending cuts with "responsible" reductions.
In arguing for legislation with a million-dollar threshold for higher tax rates, Boehner said the president has called for legislation to protect 98 percent of the American people from a tax hike. "Well, today we're going to do better than that," he said of the measure that raises total taxes by slightly more than $300 billion over a decade. "Our bill would protect 99.81 percent of the American people from an increase in taxes."
Democrats said that by keeping tax rates unchanged below $1 million ? Obama has offered a compromise $400,000 level ? Republicans had turned the bill into a tax break for the wealthy. They also accused Republicans of crafting their measure to impose a tax increase on 11 million middle class families.
"This is a ploy, not a plan," said Rep. Sander Levin, D-Mich. He accused Republicans of being "deeply cynical," saying the legislation would scale back some education and child tax credits.
A companion bill on the evening's House agenda, meant to build GOP support for the tax bill, called for elimination of an estimated $97 billion in cuts to the Pentagon and certain domestic programs over a decade. It cleared the House on a partisan vote of 215-209 and is an updated version of legislation that passed a little more than six months ago.
Those cuts would be replaced with savings totaling $314 billion, achieved through increases in the amount federal employees contribute toward their pensions and through cuts in social programs such as food stamps and the health care law that Obama signed earlier in his term.
Ironically, the votes were set in motion earlier in the week, after Boehner and Obama had significantly narrowed their differences on a compromise to avoid the fiscal cliff.
Republican officials said that members of the GOP leadership had balked at the terms that were emerging. Democrats said Boehner's abrupt decision to shift to his Plan B ? legislation drafted unilaterally by Republicans ? reflected a calculation that he lacked support from his own rank and file to win the votes needed for the type of agreement he was negotiating with the president.
Asked at a news conference a few hours before the scheduled vote if that were so, Boehner avoided a direct answer. "Listen, the president knows that I've been able to keep my word on every agreement we've ever made," he said.
By any measure, the two bills in the House were far removed from the latest offers that officials said Obama and Boehner had tendered. And the two men don't seem to be that far apart.
Obama is now seeking $1.2 trillion in higher tax revenue, down from the $1.6 trillion he initially sought. He also has softened his demand for higher tax rates on household incomes so they would apply to incomes over $400,000 instead of the $250,000 he cited during his successful campaign for a new term.
He also has offered more than $800 billion in spending cuts over a decade, half of it from Medicare and Medicaid, $200 billion from farm and other benefit programs, $100 billion from defense and $100 billion from a broad swath of government accounts ranging from parks to transportation to education.
In a key concession to Republicans, the president also has agreed to slow the rise in cost-of-living increases in Social Security and other benefit programs, at a savings estimated at about $130 billion over a decade.
By contrast, Boehner's most recent offer allowed for about $940 billion in higher taxes over a decade, with higher rates for annual incomes over $1 million.

BEIRUT (AP) ? NBC's chief foreign correspondent Richard Engel said Tuesday he and members of his network crew escaped unharmed after five days of captivity in Syria, where more than a dozen pro-regime gunmen dragged them from their car, killed one of their rebel escorts and subjected them to mock executions.
Appearing on NBC's "Today" show, an unshaven Engel said he and his team escaped during a firefight Monday night between their captors and rebels at a checkpoint. They crossed into Turkey on Tuesday.
NBC did not say how many people were kidnapped with Engel, although two other men, producer Ghazi Balkiz and photographer John Kooistra, appeared with him on the "Today" show. Another member of Engel's team, Aziz Akyavas of Turkey, also escaped. It was not confirmed whether everyone was accounted for.
Engel said he believes the kidnappers were a Shiite militia group loyal to the Syrian government, which has lost control over swaths of the country's north and is increasingly on the defensive in a civil war that has killed 40,000 people since March 2011.
"They kept us blindfolded, bound," said the 39-year-old Engel, who speaks and reads Arabic. "We weren't physically beaten or tortured. A lot of psychological torture, threats of being killed. They made us choose which one of us would be shot first and when we refused, there were mock shootings," he added.
"They were talking openly about their loyalty to the government," Engel said. He said the captors were trained by the Iranian Revolutionary Guard and allied with Hezbollah, the Lebanese Shiite militant group, but he did not elaborate.
There was no mention of the kidnapping by Syria's state-run news agency.
Both Iran and Hezbollah are close allies of the embattled Syrian government of President Bashar Assad, who used military force to crush mostly peaceful protests against his regime. The crackdown on protests led many in Syria to take up arms against the government, and the conflict has become a civil war.
Engel said he was told the kidnappers wanted to exchange him and his crew for four Iranian and two Lebanese prisoners being held by the rebels.
"They captured us in order to carry out this exchange," he said.
Engel and his crew entered Syria on Thursday and were driving through what they thought was rebel-controlled territory when "a group of gunmen just literally jumped out of the trees and bushes on the side of the road."
"There were probably 15 gunmen. They were wearing ski masks. They were heavily armed. They dragged us out of the car," he said.
He said the gunmen shot and killed at least one of their rebel escorts on the spot and took the hostages into a waiting truck nearby.
Around 11 p.m. Monday, Engel said he and the others were being moved to another location in northern Idlib province.
"And as we were moving along the road, the kidnappers came across a rebel checkpoint, something they hadn't expected. We were in the back of what you would think of as a minivan," he said. "The kidnappers saw this checkpoint and started a gunfight with it. Two of the kidnappers were killed. We climbed out of the vehicle and the rebels took us. We spent the night with them."
Engel and his crew crossed back into neighboring Turkey on Tuesday.
The network said there was no claim of responsibility, no contact with the captors and no request for ransom during the time the crew was missing.
NBC sought to keep the disappearance of Engel and the crew secret for several days while it investigated what happened to them. Major media organizations, including The Associated Press, adhered to a request from the network to refrain from reporting on the issue out of concern it could make the dangers to the captives worse. News of the disappearance did begin to leak out in Turkish media and on some websites on Monday.
Syria has become a danger zone for reporters since the conflict began.
According to the Committee to Protect Journalists, Syria is by far the deadliest country for the press in 2012, with 28 journalists killed in combat or targeted for murder by government or opposition forces.
Among the journalists killed while covering Syria are award-winning French TV reporter Gilles Jacquier, photographer Remi Ochlik and Britain's Sunday Times correspondent Marie Colvin. Also, Anthony Shadid, a correspondent for The New York Times, died after an apparent asthma attack while on assignment in Syria.
The Syrian government has barred most foreign media coverage of the civil war in Syria. Those journalists whom the regime has allowed in are tightly controlled in their movements by Information Ministry minders. Many foreign journalists sneak into Syria illegally with the help of smugglers and travel with rebel escorts or drivers.
Engel joined NBC in 2003 and was named chief foreign correspondent in 2008. He previously worked as a freelance journalist for ABC News, including during the U.S. invasion of Iraq. He has lived in the Middle East since graduating from Stanford University in 1996.

Today brings a high profile removal from the App Store, as the popular AppShopper app is now missing from the store. The removal, publisher Arnold Kim confirmed to us, has to do with a new rule that Apple added back in September which governs the promotion of apps not your own inside your apps.
Specifically, the rule reads this way:
2.25?Apps that display Apps other than your own for purchase or promotion in a manner similar to or confusing with the App Store will be rejected
A low volume of behind-the-scenes developer noise about the issue has been going on since the original discovery. We?ve heard that several were in talks with Apple about why their apps should be approved anyway and that there had been rejections delivered based on the rule.
Back when the rule was discovered, we noted that it could mean trouble for AppShopper. Though the app that exists primarily to highlight deals, track prices and create wish lists, it?s harder to differentiate it in terms of looks and basic functionality from the App Store than, say, Kim?s Toucharcade app. Toucharcade offers
As I mentioned when the news broke, any app that offers an extensive list of apps will need to worry about this new rule. Specifically, you?re going to have?prove to the App Store review team that your app offers more benefit than Apple?s own offerings.
I spoke to Ben Guild, developer of app discovery tool App Map, who noted that Apple?s intentions seemed fairly evident.
?I think it?s pretty clear that Apple wants to caution companies away from building these sorts of Apps. App discovery is a really interesting space with tons of room for innovation,? Guild said, ?but perhaps it?s a space that Apple itself wishes to solely focus on.?
Guild and his team had begun submitting App Map well before the new rule. But they were eventually approved for ?providing significant alternate functionality,? he told me. ?Others in this space may not be so lucky, as Apple may already only be allowing Apps now on a case-by-case basis. This could turn into a roadblock, and rejections may serve as a cautionary tale to spread within the developer community.?
Despite AppShopper?s absence, there are still dozens of other apps that provide very similar functionality. Perhaps it was a high profile target.
With the removal of AppShopper, it?s looking like Apple is very serious about how this rule is interpreted. So, if you?re a developer that offers extensive functionality that makes it appear and work very much like the App Store, I?d start worrying.

CLEVELAND?No one was quite sure how the injury to Robert Griffin III would affect Washington?s postseason push.
Well, in the end, it didn?t hurt at all. Rookie backup Kirk Cousins stepped in Sunday, passed for 329 yards and two touchdowns, and the Redskins won for the fifth straight week, defeating the Browns, 38-21, at Cleveland Browns Stadium.
The streak is the Redskins' longest since 2005 and it puts them in control of their own destiny with NFC East games remaining against the Eagles and Cowboys. The Browns, meantime, suffered their first loss in four contests.
Cousins completed 26 of his 37 pass attempts in his first NFL start.
He also shook off a shaky first quarter.
On the Redskins? second possession, Cousins? third pass attempt of the afternoon sailed off target, got tipped and wound up in the hands of T.J. Ward. The Browns safety returned the ball to Washington?s six-yard line.
A play later, Trent Richardson scored to put Cleveland ahead 7-0 and break Jim Brown?s franchise record for touchdowns by a rookie with his 10th.
Cousins, though, settled down in a first half marked by little continuity as the teams combined to convert 4 for 15 on third downs. But after back-to-back three and outs, Cousins fired a perfectly placed pass into triple coverage. Leonard Hankerson hauled in the toss and scored a 54-yard touchdown to knot the score 7-7.
After Kai Forbath connected on his 15th?consecutive field goal, the Browns pulled ahead 14-10 on Richard?s second touchdown of the half.
The Redskins, however, scored the next 21 points to seize control of the contest.
Linebackers Rob Jackson and London Fletcher each picked off Browns quarterback Brandon Weeden (21 of 35 for 244 yards, one touchdown and two interceptions) in a season half that saw the visitors pull away and Cleveland Browns Stadium empty out early in the fourth quarter.
Jackson?s third quarterback interception set up the Redskins at the Browns? 15-yard line. Three plays later, Alfred Morris scored from three yards out to put the Redskins ahead for good, 17-14.
Hankerson?s second touchdown of the game ? and third of the season ? put the Redskins ahead 24-14.

Dec. 16, 2012 ? Turning vast amounts of genomic data into meaningful information about the cell is the great challenge of bioinformatics, with major implications for human biology and medicine. Researchers at the University of California, San Diego School of Medicine and colleagues have proposed a new method that creates a computational model of the cell from large networks of gene and protein interactions, discovering how genes and proteins connect to form higher-level cellular machinery.
The findings are published in the Dec. 16 advance online publication of Nature Biotechnology.
"Our method creates ontology, or a specification of all the major players in the cell and the relationships between them," said first author Janusz Dutkowski, PhD, postdoctoral researcher in the UC San Diego Department of Medicine. It uses knowledge about how genes and proteins interact with each other and automatically organizes this information to form a comprehensive catalog of gene functions, cellular components, and processes.
"What's new about our ontology is that it is created automatically from large datasets. In this way, we see not only what is already known, but also potentially new biological components and processes -- the bases for new hypotheses," said Dutkowski.
Originally devised by philosophers attempting to explain the nature of existence, ontologies are now broadly used to encapsulate everything known about a subject in a hierarchy of terms and relationships. Intelligent information systems, such as iPhone's Siri, are built on ontologies to enable reasoning about the real world. Ontologies are also used by scientists to structure knowledge about subjects like taxonomy, anatomy and development, bioactive compounds, disease and clinical diagnosis.
A Gene Ontology (GO) exists as well, constructed over the last decade through a joint effort of hundreds of scientists. It is considered the gold standard for understanding cell structure and gene function, containing 34,765 terms and 64,635 hierarchical relations annotating genes from more than 80 species.
"GO is very influential in biology and bioinformatics, but it is also incomplete and hard to update based on new data," said senior author Trey Ideker, PhD, chief of the Division of Genetics in the School of Medicine and professor of bioengineering in UC San Diego's Jacobs School of Engineering.
"This is expert knowledge based upon the work of many people over many, many years," said Ideker, who is also principal investigator of the National Resource for Network Biology, based at UC San Diego. "A fundamental problem is consistency. People do things in different ways, and that impacts what findings are incorporated into GO and how they relate to other findings. The approach we have proposed is a more objective way to determine what's known and uncover what's new."
In their paper, Dutkowski, Ideker and colleagues capitalized upon the growing power and utility of new technologies like high-throughput assays and bioinformatics to create elaborately detailed datasets describing complex biological networks. To test the approach, the scientists pulled together multiple such datasets, applied their method, and then compared the resulting "network-extracted ontology" to the existing GO.
They found that their ontology captured the majority of known cellular components, plus many additional terms and relationships, which subsequently triggered updates of the existing GO.
Neither Ideker nor Dutkowski say the new approach is intended to replace the current GO. Rather, they envision it as complementary high-tech model that identifies both known and uncharacterized biological components derived directly from data, something the current GO does not do well. Moreover, they note a network-extracted ontology can be continuously updated and refined with every new dataset, moving scientists closer to the complete model of the cell.
